You should have a look to this module Proc:: ProcessTable.
Otherwise...If you're the developper of the C program, just read "sometime" a file to see the status of a file ( stop/start ).
You can start the C program via a shell script and put the PID in a file at the startup. So you just have to read the file from Perl to kill the process.
