Help with genome coordinate matching !!! Urgent Can't Post

Dear Pearl Gurus,

I have following problem and need your attention immediately. Probably you people can help me.

I have two files where i have three columns with following information.

ID Start End

I have to match them and there are several conditions like
1. If a match from first fall in between start and end.
2. If a match from first fall before start.
3. If a match falls after end and closer to ID 1 or ID2 (it would be good if i get the numbers in difference.

I have tried to explain the problem using a diagram. Hope this will help in understanding the problem.

You don't explain, how your data looks like. I guess, ID is just a string, and start and end are integral numbers (indices)?
